近日,華中農業(yè)大學(xué)水產(chǎn)學(xué)院李大鵬教授科研團隊與奧地利維也納大學(xué)、福建師范大學(xué)和云南農業(yè)大學(xué)合作,從染色體層面解析了大刺鰍(Mastacembelus armatus)基因組,對性染色體的起源及重組抑制進(jìn)行了相關(guān)研究,構建了魚(yú)類(lèi)Y染色體完整圖譜,提出了動(dòng)物性染色體近著(zhù)絲粒起源的假說(shuō),為性染色體起源的研究提供了新線(xiàn)索。
眾所周知,性染色體的起源需要在原性染色體之間建立重組抑制。在許多魚(yú)類(lèi)中,性染色體對是最近起源的同態(tài)染色體。要研究重組抑制是如何以及為什么在性染色體早期分化階段發(fā)生的,就需要合適的研究物種及其高完整度的基因組。大刺鰍隸屬于合鰓目(Symbranchiformes)刺鰍屬(Mastacembelus)刺鰍科(Mastacembelus),是我國南方部分地區重要的野生魚(yú)類(lèi),具有很高的開(kāi)發(fā)前景和生態(tài)價(jià)值。科研團隊近年進(jìn)行了該物種的人工繁育和性別分化等相關(guān)研究,經(jīng)過(guò)多世代的跟蹤研究,首次發(fā)現了該物種的間性群體,陸續開(kāi)展了大刺鰍性別連鎖區域的挖掘和分子標記開(kāi)發(fā)及性染色體解析等基礎研究。
單倍型基因組的組裝
核型和著(zhù)絲粒的鑒定
本研究結合三代測序獲取的約30G的高保真序列和Hi-C數據,組裝獲得大刺鰍的基因組序列,其可獨立產(chǎn)生兩個(gè)染色體水平的單倍體基因組hap-X和hap-Y。完成了著(zhù)絲粒衛星的基因組和細胞遺傳學(xué)鑒定,利用基因組獲取兩個(gè)衛星序,單體長(cháng)度分別為524(CEN-524)和190bp(Tel-190),Cen-524驗證為候選著(zhù)絲粒衛星,利用熒光原位雜交對Cen-524和Tel-190探針進(jìn)行雜交發(fā)現它們在染色體上的位置與基因組序列組裝基本一致。
研究分析發(fā)現年輕的性染色體。Y染色體上的(~7 Mb)性連鎖區(sex-linked region,SLR)序列與假常染色體區(PAR)或常染色體相比,顯示出高密度的雄性特異性突變。據此推測SLR跨越著(zhù)絲粒,染色體的兩端是PAR。這表明,物理上靠近著(zhù)絲粒的位置可能是SLR缺乏重組的原因。在R1和R2中,X-Y序列差異接近1%,表明是最近的起源。大部分SLR在X和Y染色體上都有高密度的重復序列,性染色體對的整個(gè)短臂,包括X和Y染色體的著(zhù)絲粒區域,具有異染色質(zhì)的典型特征,包含大量的H3K9me3修飾。由于短臂異染色質(zhì)位于著(zhù)絲粒附近,推測短臂異染色質(zhì)可能起源于著(zhù)絲粒周?chē)惾旧|(zhì)(PCH)。
檢測雄性、雌性以及間性個(gè)體的性腺中SLR基因的表達譜,獲得兩個(gè)特異性表達的基因SYCE3和HMGN6。SYCE3可能參與成熟睪丸的精子發(fā)生或其他生物學(xué)過(guò)程,而HMGN6是指導睪丸發(fā)育的性別決定候選基因。SYCE3和HMGN6都位于R1,SYCE3非常接近SLR和PAR的邊界。性連鎖區域的鑒定

科研人員在研究中揭示了著(zhù)絲粒周?chē)嬖趶V泛異染色質(zhì)區。著(zhù)絲粒周?chē)膮^域(~4 Mb)具有較高的重復序列(通常高于50%)、較低的基因密度、較低的重組率和更頻繁的H3k9me3修飾,與PCH一致。大多數PCH長(cháng)約4.2 Mb,其大小僅與染色體大小呈弱相關(guān)且不顯著(zhù),因此較小的染色體,特別是端著(zhù)絲粒和近中著(zhù)絲粒染色體,具有較大比例的PCH,包括XY染色體。在著(zhù)絲粒周?chē)鷧^域,物理距離較遠的染色質(zhì)相互作用更為頻繁,符合其較高的折疊和壓縮程度特征。著(zhù)絲粒周?chē)鷧^域比其他區域有更大比例的高表達水平和寬度的基因,H3K9me3在基因抑制中的作用有限,可能存在其他表觀(guān)遺傳修飾調節PCH中的基因表達。

Background:The origin of sex chromosomes requires the establishment of recombination suppression between the proto-sex chromosomes. In many fish species, the sex chromosome pair is homomorphic with a recent origin, providing species for studying how and why recombination suppression evolved in the initial stages of sex chromosome differentiation, but this requires accurate sequence assembly of the X and Y (or Z and W) chromosomes, which may be difficult if they are recently diverged.
Results:Here we produce a haplotype-resolved genome assembly of zig-zag eel (Mastacembelus armatus), an aquaculture fish, at the chromosomal scale. The diploid assembly is nearly gap-free, and in most chromosomes, we resolve the centromeric and subtelomeric heterochromatic sequences. In particular, the Y chromosome, including its highly repetitive short arm, has zero gaps. Using resequencing data, we identify a ~7 Mb fully sex-linked region (SLR), spanning the sex chromosome centromere and almost entirely embedded in the pericentromeric heterochromatin. The SLRs on the X and Y chromosomes are almost identical in sequence and gene content, but both are repetitive and heterochromatic, consistent with zero or low recombination. We further identify an HMG-domain containing gene HMGN6 in the SLR as a candidate sex-determining gene that is expressed at the onset of testis development.
Conclusions:Our study supports the idea that preexisting regions of low recombination, such as pericentromeric regions, can give rise to SLR in the absence of structural variations between the proto-sex chromosomes.
